Delly's long-read mode (delly lr) is now HP-tag aware and outputs phased SVs for haplotype-tagged BAM files. Delly v2.0.0 also performs SV subtyping (e.g., mobile element insertions, tandem repeats and nuclear mitochondrial DNA segments) and it supports modBAMs and provides SV methylation annotation.
